Association mapping for yield and grain quality traits in rice (Oryza sativa L.) Genet. Mol. Biol.
Borba,Tereza Cristina de Oliveira; Brondani,Rosana Pereira Vianello; Breseghello,Flávio; Coelho,Alexandre Siqueira Guedes; Mendonça,João Antônio; Rangel,Paulo Hideo Nakano; Brondani,Claudio.
Association analysis was applied to a panel of accessions of Embrapa Rice Core Collection (ERiCC) with 86 SSR and field data from two experiments. A clear subdivision between lowland and upland accessions was apparent, thereby indicating the presence of population structure. Thirty-two accessions with admixed ancestry were identified through structure analysis, these being discarded from association analysis, thus leaving 210 accessions subdivided into two panels. The association of yield and grain-quality traits with SSR was undertaken with a mixed linear model, with markers and subpopulation as fixed factors, and kinship matrix as a random factor. Eight markers from the two appraised panels showed significant association with four different traits,...

Comparative linkage mapping of Oryza glumaepatula and Oryza sativa interspecific crosses based on microsatellite and expressed sequence tag markers Genet. Mol. Biol.
Rangel,Priscila Nascimento; Brondani,Rosana Pereira Vianello; Coelho,Alexandre Siqueira Guedes; Rangel,Paulo Hideo Nakano; Brondani,Claudio.
Molecular linkage maps representing the rice genome have been an important tool for breeding programs because they allow the elucidation of polygenic traits and are an efficient tool for monitoring wild introgressions in interspecific crosses. Common markers among rice genetic maps are important in defining the homology of chromosomes and the synteny between genomic target regions. We used 148 markers (expressed sequence tags, microsatellites and single nucleotide polymorphisms) to construct a molecular linkage map based on co-dominant markers for an interspecific backcross population using a wild rice (Oryza glumaepatula) from Brazil and performed a comparative analysis with other interspecific maps. The comparative analysis revealed a Spearman...

Determination of genetic variability of traditional varieties of Brazilian rice using microsatellite markers Genet. Mol. Biol.
Brondani,Claudio; Borba,Tereza Cristina Oliveira; Rangel,Paulo Hideo Nakano; Brondani,Rosana Pereira Vianello.
The rice (Oryza sativa) breeding program of the Rice and Bean research center of the Brazilian agricultural company Empresa Brasileira de Pesquisa Agropecuária (Embrapa) is well established and provides new cultivars every year to attend the demand for improved high yielding varieties with tolerance to biotic and abiotic stresses. However, the elite genitors used to compose new populations for selection are closely related, contributing to the yield plateau reached in the last 20 years. To overcome this limit, it is necessary to broaden the genetic basis of the cultivars using diverse germplasm such as wild relatives or traditional varieties, with the latter being more practical because they are more easily crossed with elite germplasm to accelerate the...

Development of microsatellite markers for the genetic analysis of Magnaporthe grisea Genet. Mol. Biol.
Brondani,Claudio; Brondani,Rosana Pereira Vianello; Garrido,Lucas da Ressurreição; Ferreira,Márcio Elias.
An AG microsatellite-enriched genomic DNA library was constructed for Magnaporthe grisea (anamorph Pyricularia grisea), the causal agent of rice blast. Seventy-two DNA clones containing microsatellite repeats were isolated and sequenced in order to develop a series of new PCR-based molecular markers to be used in genetic studies of the fungus. Twenty-four of these clones were selected to design primer pairs for the PCR amplification of microsatellite alleles. Single spore cultures of M. grisea isolated from rice and wheat in Brazil, Colombia and China were genotyped at three microsatellite loci. Isolates from southern Brazil were predominantly monomorphic at the tested SSR loci, indicating a low level of genetic variability in these samples. However, seven...

Genetic variability of Brazilian rice landraces determined by SSR markers PAB
Borba,Tereza Cristina de Oliveira; Mendes,Clistiane dos Anjos; Guimarães,Élcio Perpétuo; Brunes,Tuliana Oliveira; Fonseca,Jaime Roberto; Brondani,Rosana Vianello; Brondani,Claudio.
The objective of this study was to evaluate the genetic variability of rice (Oryza sativa) landraces collected in Brazilian small farms. Twelve simple sequence repeat (SSR) markers characterized 417 landraces collected in 1986, 1987 and 2003, in the state of Goiás, Brazil. The number of landraces with long and thin grain type increased in the evaluated period, probably due to market demand. Based on the molecular data, the genetic variability increased during this period and, as per to the factorial correspondence analysis, most of the accessions were grouped according to the year of collection. The incorporation of modern rice cultivars in landrace cultivation areas and the selection carried out by small farmers are the most probable factors responsible...

Genetic variability of rice recurrent selection populations as affected by male sterility or manual recombination PAB
Pinheiro,Letícia da Silveira; Rangel,Paulo Hideo Nakano; Vianello,Rosana Pereira; Brondani,Claudio.
The objective of this work was to determine the effect of male sterility or manual recombination on genetic variability of rice recurrent selection populations. The populations CNA-IRAT 4, with a gene for male sterility, and CNA 12, which was manually recombined, were evaluated. Genetic variability among selection cycles was estimated using14 simple sequence repeat (SSR) markers. A total of 926 plants were analyzed, including ten genitors and 180 individuals from each of the evaluated cycles (1, 2 and 5) of the population CNA-IRAT 4, and 16 genitors and 180 individuals from each of the cycles (1 and 2) of CNA 12. The analysis allowed the identification of alleles not present among the genitors for both populations, in all cycles, especially for the...

Genome-wide analysis of the transcriptional response to drought stress in root and leaf of common bean Genet. Mol. Biol.
Pereira,Wendell Jacinto; Melo,Arthur Tavares de Oliveira; Coelho,Alexandre Siqueira Guedes; Rodrigues,Fabiana Aparecida; Mamidi,Sujan; Alencar,Sérgio Amorim de; Lanna,Anna Cristina; Valdisser,Paula Arielle Mendes Ribeiro; Brondani,Claudio; Nascimento-Júnior,Ivanildo Ramalho do; Borba,Tereza Cristina de Oliveira; Vianello,Rosana Pereira.
Abstract Genes related to the response to drought stress in leaf and root tissue of drought-susceptible (DS) and tolerant (DT) genotypes were characterized by RNA-Seq. In total, 54,750 transcripts, representative of 28,590 genes, were identified; of these, 1,648 were of high-fidelity (merge of 12 libraries) and described for the first time in the Andean germplasm. From the 1,239 differentially expressed genes (DEGs), 458 were identified in DT, with a predominance of genes in categories of oxidative stress, response to stimulus and kinase activity. Most genes related to oxidation-reduction terms in roots were early triggered in DT (T75) compared to DS (T150) suggestive of a mechanism of tolerance by reducing the damage from ROS. Among the KEGG enriched by...

Paternity testing and behavioral ecology: a case study of jaguars (Panthera onca) in Emas National Park, Central Brazil Genet. Mol. Biol.
Soares,Thannya Nascimento; Telles,Mariana P.C.; Resende,Lucileide V.; Silveira,Leandro; Jácomo,Anah Tereza A.; Morato,Ronaldo G.; Diniz-Filho,José Alexandre F.; Eizirik,Eduardo; Brondani,Rosana P.V.; Brondani,Claudio.
We used microsatellite loci to test the paternity of two male jaguars involved in an infanticide event recorded during a long-term monitoring program of this species. Seven microsatellite primers originally developed for domestic cats and previously selected for Panthera onca were used. In order to deal with uncertainty in the mother's genotypes for some of the loci, 10000 values of W were derived by simulation procedures. The male that killed the two cubs was assigned as the true sire. Although the reasons for this behavior remain obscure, it shows, in principle, a low recognition of paternity and kinship in the species. Since the two cubs were not very young, one possibility is that the adult male did not recognize the cubs and killed them for simple...

Population structures of Brazilian Tall coconut (Cocos nucifera L.) by microsatellite markers Genet. Mol. Biol.
Ribeiro,Francisco E.; Baudouin,Luc; Lebrun,Patricia; Chaves,Lázaro J.; Brondani,Claudio; Zucchi,Maria I.; Vencovsky,Roland.
Coconut palms of the Tall group were introduced to Brazil from the Cape Verde Islands in 1553. The present study sought to evaluate the genetic diversity among and within Brazilian Tall coconut populations. Samples were collected of 195 trees from 10 populations. Genetic diversity was accessed by investigating 13 simple sequence repeats (SSR) loci. This provided a total of 68 alleles, ranging from 2 to 13 alleles per locus, with an average of 5.23. The mean values of gene diversity (He) and observed heterozygosity (Ho) were 0.459 and 0.443, respectively. The genetic differentiation among populations was estimated at θ = 0.1600 and the estimated apparent outcrossing rate was t a = 0.92. Estimates of genetic distances between the populations varied from...

Storage protein profile and amino acid content in wild rice Oryza glumaepatula PAB
Santos,Karina Freire D'eça Nogueira; Silveira,Ricardo Diógenes Dias; Martin-Didonet,Claudia Cristina Garcia; Brondani,Claudio.
- The objective of this work was to determine the total protein profile and the contents of the four major protein fractions (albumin, globulin, prolamin and glutelin) and of the amino acids in the endosperm of the rice wild species Oryza glumaepatula. The experiment was performed with 29 accessions of this species, collected from 13 Brazilian locations, and two commercial cultivars. Protein samples were prepared using dried, polished, and ground grains to obtain homogeneous, dry flour used in the preparation of extracts. Oryza glumaepatula accessions were identified with the highest levels of total protein, albumin and glutelin protein fractions, and amino acids (with the exception of tryptophan) in comparison to the two analized rice cultivars. The...

ABSTRACT: Upland rice is cultivated mostly in Latin America and Africa by small farmers and in areas with risk of dry spells. This study evaluated morphophysiological mechanisms of upland rice associated to drought adaptation. A set of 25 upland rice genotypes were grown in a plant phenotyping platform during 2015 and 2017 under regular irrigation and water restriction. We evaluated morphophysiological traits in shoots (vegetative structures growth, gas exchange, water use efficiency, carboxylation efficiency, water status) and roots (length, surface area, volume and diameter), as well as agronomic traits (grain yield and its components). There was a reduction in grain yield by up to 54 % and 58 % in 2015 and 2017, respectively, under water deficit. Five...

Yield QTL analysis of Oryza sativa x O. glumaepatula introgression lines PAB
Rangel,Priscila Nascimento; Vianello,Rosana Pereira; Melo,Arthur Tavares Oliveira; Rangel,Paulo Hideo Nakano; Mendonça,João Antônio; Brondani,Claudio.
The objective of this work was to evaluate the yield performance of two generations (BC2F2 and BC2F9) of introgression lines developed from the interspecific cross between Oryza sativa and O. glumaepatula, and to identify the SSR markers associated to yield. The wild accession RS‑16 (O. glumaepatula) was used as donor parent in the backcross with the high yielding cultivar Cica‑8 (O. sativa). A set of 114 BC2F1 introgression lines was genotyped with 141 polymorphic SSR loci distributed across the whole rice genome. Molecular analysis showed that in average 22% of the O. glumaepatula genome was introgressed into BC2F1 generation. Nine BC2F9 introgression lines had a significantly higher yield than the genitor Cica‑8, thus showing a positive genome...
